Can any one give me advice on what to do. I am getting water inside the fuel cap compartment, should there be a seal or something to stop this happening?

There's a drain on the inside which is probably blocked

There is a small drain hole at the bottom of the area inside the flap, try pushing a thin piece of wire down the hole, it is 2-3mm diameter but needs a flexible wire as there looks to be a kink part way along the pipe.
The pipe goes behind the wheelarch liner so you can't see it unless you remove the wheel and liner.

I unblocked mine the other day. it was only blocked at the very top, in fact I didn't even know the drain hole was there at first but a quick wipe out with a cloth and a small poke with a very thin screwdriver and the water drained out. :D
if I remember, it is right at the bottom of the rubber on the left hand side.

Tried the wire from the top in mine, but unsuccessful. I had to unblock it using wire from the bottom of the pipe when it was up on a car lift.
